When checking the backup there was no files in the folders.

Did you uncheck the "simulation"/trial run checkbox?

You got off "Lucky", with nothing in the folders...
I had two cases where Luckybackup was found to be deleting files !
I now use grsync which is in the Repositories.
Simple, and has not messed up yet !

Luckybackup was found to be deleting files !
For "Backup Source inside Destination" the command option "Delete files on the destination" is enabled by default,
with LB throwing a warning/question during the setup of the task if that is the intended behaviour.
Are you sure you did not miss that?
Never had any problems with it.

I've never had a problem with Luckybackup as well.
I use it all the time to make a separate (2nd) backup of my Data disk to an external USB drive.
First I do a simulation run-through to ensure everything's ok, then I uncheck the simulation mode and run it for real.
