On that note, it seems some packages are missing from the MX Package Installer. Notably Steam (can be installed via the Popular Applications tab though) and VeraCrypt. Synaptic's not installed either, though I'm not sure if that's intended or not. Doing an apt-get install for VeraCrypt also results in it finding nothing.

By the way, no, I didn't touch the default respositories.

that is weird. I've seen the problem with shutodwn and restart being missing, but not just shutdown. Its still proving hard to reproduce, and that usually means some kind of timing problem somewhere.

can you start from the terminal and see if any output?

Opera is third party and not open source so there isn't much we can do about their deb but lets see if there is something else.
