Below are my bug reports for MX 19b3 - this thing is pure gold - drives like a Rolls Royce
sadly, I don't have a RR, just extrapolating ...

1) Panel icons double-up and "slide" under icon to the left - here the "eject" button duplicated to the left and "update" (Yad) button is sitting on top of it.
I can't show it on a screenshot, but where the red arrow points to the little white corner of "eject" button protruding from under the Yad icon the tooltip says "Unmount" - so it IS sitting there.

2) in an unrelated issue, Thunar (compared to 18.3) no longer shows "eject" buttons next to external USB disks (SSD-6 and SSD-7)

3) Even though I deselected the Workplace Switcher "behaviour" option of "Switch workspaces using the mouse wheel" - it still does!

Item 1 is a known issue, with apparently no solution at this time.

Item 2 does not happen for me despite extensive testing. What I do see is if the side pane item list is longer than the space available, the scroll bar widens, and pops over the eject button. It is then partially visible, but non-functional. I suspect this is a Thunar bug.

Sorry, my bad - I've omitted the detail that those two SSD's are sitting inside a JABOD enclosure sharing single usb-c interface, BUT
It DID work in MX-18.3, I swear!

A good description. I only realised today that it's not just the USB removal tool that gets doubles up and combined with the updater. If you prevent the USB removal tool from starting, then reboot, whatever is to the right of the updater gets combined,

If you set the N/A to 'Square icons' it doesn't seem to happen, at least with limited testing.

What happens if you order the updater icon to make it first on the list, nothing to the left of it? I do not have square icons enabled. I have it this way and do not see an overlay.

It is still there. It's really hard to see, but in the photo below the pointer was not moved, Pointing at the 1 or 2 pixel right-most part of the updater and clicking launches the USB unmounter.

(Added)

If you log out/in, then watch the N/A carefully, a second icon for the unmounter is drawn, then the updater icon appears on top of it.

Thanks for checking. I do not have that at all. Perhaps related to my video card/driver.

When you click the > icon to make the notification area in the bottom larger and smaller (show all icons vs show a few) the overlay thing goes away. This is also not an issue on the vertical panel as I recall, although there IS some crowding there, just no overlap/overlay.

I will test that square icon setting, see what gives.
