Probably just a glitch. Might be a failing drive. Perhaps gremlins. Make sure your backups are current. Don't worry much, unless and until something similar happens again.

Not what you asked for, but the best solution (imho) would be to buy a USB hard drive, copy the flash drives to it, and have everything in one place. Actually, buy two drives, so you can back up one to the other.

The EFI partition is useless in legacy mode and much too small anyway. My advice would be to replace that with a BIOS boot partition - the name for the thing Charlie describes - rather than try to shoe horn it in somewhere else.
